So I backed up my phone today then restored it to update to 3.13 so I could have the untethered JB. Then I went to restore my phone and now it just keeps saying Restoring from Backup and nothing happens. :( Am I completely screwed and all my data is gone now?

Ok so I see I can use something called Backup Extractor to remove my data from the backup then SSH into the phone and add it back but my question now is where do I go to put the files?

This is one reason why I never trust iTunes backups but it kind of sounds like you have a corrupt iTunes backup. Have you tried to restore with a different backup? Yes you will lose some data from the most recent backup but at least it won't be everything.
Edit: BTW manually SSH iTunes app backup files is not a good idea. It can cause major problems with that specific app up to and including having to clean install the app itself because it won't launch.

Yeh it is corrupt. But really manually doing it is my only hope. I am only going to do it for a few apps, like the one that tracks my workout progress and Chaos Rings (since I am far in the game). Hopefully it works. If not I am effed.
This is such ****ing bs. I restored EVERYTHING AND IT TOOK LIKE A ****ING hour to do it and then Cydia froze so I force restarted my phone and the POS of course wont load or work again. Tethered JB my ass. Now I have to restart again and do all this stupid crap over. Im not even bothering restoring anything. Once all this **** is back on the phone thats that.

I never trust the itunes backup and always keep everything synced to the cloud now. I use Google to keep track of my contacts, Dropbox to sync all my important pictures/videos, Toodledo for my todo list items (although the apps to sync with them aren't free) and Evernote to store my notes. This won't help much if you have lots of important game saves unfortunately.
