How do I de-jailbreak and what will happen to everything if I do? Will everything still be there except for all the jail broken stuff?

Yeah, anything jailbroken will be removed and everything else should stay.
If you restore and then update (like I did) then make sure you back-up all your data so you can transfer all your stuff back on, like save data.

By back up do you mean the backup it does when you sync? Then just sync it after you update it?

Yeah, back up by syncing the iPod (make sure it says "Backing Up [Name of Device]). Then restore your iPod. After that, there should be an option somewhere in iTunes where you can restore apps from a previous backup (once you find it, there should be a list of backups you've done with the date and time you did them on so you can select).

Just plug it into itunes and hit the update button to go to 4.0

Itunes will update you to 4.0 and you will be unjailbroken with all your stuff still there except the jailbroken stuff.
