Will I lose my in-application saves? In other words, will I lose the save points I am at in different games and highscores I have saved?

Yes you will.
It will reset everything to the way it came but with cydia and/or installer. You would then have to sync everything back on.

Syncing isn't a big deal though. You just restore it and wait a while. You'll have everything you used to plus Cydia and Installer.
PS: Back up the phone on iTunes before you jailbreak it so when you restore it it will be exactly how it was before you jailbroke it.

Thats brutal. This means I will lose all my logs in iFitness as well as various games I am progressing through (BaseballSuperstars, Geodefense, Uniwar, ZenBound, Appsniper, Asphalt, Bookworm.) I'd love to jailbreak but I cant lose all the progress I've made in these various apps.

Well,
1. If you're jailbreaking for the first time you don't have to restore so no you won't lose anything.
2. If you backup everything you won't lose any saved data. You just have to restore from that backup.

Did you hear what we just said? All you do is back up your phone before you jailbreak and you won't lose anything.

This would be my first jailbreak. Why would I not have to restore the first time?
If I restore from a backup, is saved application data stored in that backup? In other words, if I restore my phone right now, will I come back to my games at the same point I left off before restoring my phone? I don't want to lose the progress I've made in various games. More important is the workouts I have setup and the logs of exercises I have in iFitness.

Maybe I have misunderstood. Sorry. So you're confirming that a "restore from backup" will save in-application data such as game saves?

The only time you have to restore before jailbreaking is when you update your firmware.
Yes, when you back up your phone it will back up your in app saved data.

Yes, and yes. After you jailbreak, (assuming you restored before jailbreaking) open iTunes. It should recognize the iDevice. But it will ask if you want to set up as a new iDevice or restore from a previous backup. Choose restore from a previous backup and your applications will sync back along with the backup. The restore from backup feature isn't there for nothing.

You don't need to do that unless you're updating. Just plug in your phone and run QuickPWN. Whenever it's done you'll still have all your stuff plus Cydia and or Installer.

Hey sorry I should have made it a bit more clear. Yes, all saved data is saved when you restore your backup after jailbreaking.

That's why I put the "assuming you restored before jailbreaking" part.
But being non-jailbroken, he should have 2.2.1 anyways, so you're right

How long did you wait for the phone to boot? It does take some time to see your springboard.

Somewhere between 5-10 minutes. The boot screen occasionally with flash white and goes back to the boot logo. Its vibrated a couple times too.

Ouch, that's not good. Something went wrong. There are a few ways to fix that without restoring again, but I suggest restoring again for now.

Its not appearing in iTunes for a restore.
Having it connected via USB seems to lock iTunes up before the phone appears on the sidebar.

Put it in recovery mode:
Hold home+power buttons until it turns off and when it turns on, release the power button and still hold the home button till you see the connect to iTunes thing on your phone.

A couple of hours later I am up and back to normal, save the alphabetical rearrangement of my apps.

You could try a different program. Use PwnageTool if you're using a mac. Since you've already restored, it shouldn't be a big deal using this one and restoring.
What device are you using?

Maybe it's a faulty firmware. Maybe try downloading another firmware file from a different website?
I know this may be a little annoying, but in the end it all pays off :) Try downloading a different firmware and follow all the steps from quickpwn. Don't have any other ideas than this one.

No problem! I really hope you're successful in your quest to jailbreak! You'll understand why it's important to jailbreak once you get it.
If you need some help, just reply to this thread or PM me. Glad I could help :)
