IMO, Mecho Wars, Civilization, and some other games are better than the C&C port.

I also like Rogue Planet quite a bit.

yea you gotta give warfare inc. a go, cheap and soooooooo many missions.

 

RTS = Real time strategy, for those posting TBS (Turn based strategies).

I'd say Red Conquest, one of my all time favourite iDevice games.
You could also go with Warfare Inc, I don't know if the $1 sale is still on but it's jampacked with tons of missions and online multiplayer (which is coming to Red Conquest very soon).

Command and Conquer Red Alert. It's 3D and similar to oc version but the graphics aren't too good and the buttons crowd the screen.

 

Another vote for Red Conquest.

Those are TBS, not RTS.

In my opinion:

Best RTS: Red Conquest (once you understand the controls/units)

Best TBS: Battle for Wesnoth (hours upon hours of gameplay with hundreds of units that level up and evolve)
