Yes, iTunes and iCloud backups do contain some jailbreak related data, but it's nothing bad, just your tweak's settings and maybe some springboard .plist files.

If want to completely remove a jailbreak from your iPhone you must set it up as new, and you can save your game data if the games support open feint or iCloud data.

Really using a jailbroken backup cannot affect your device unless it had some bad settings in it.

If I jailbreak, is it possible to write files (not just photos) to an SD or MicroSD card via the camera connection kit? I'd like to be able to use my iPhone or iPad to write GPX files to my GPS.

Default cydia isn't working

This is what happened, my phone is jailbroken, I was downloading an app on cydia, and while it was re-springing it just got stuck on the black screen with the white apple symbol on it. I didn't know what to do so I tried to reboot it by pressing the two buttons, that didn't work, it just turned off and stuck back on the white apple. So I googled how to fix your iphone when it freezes, and I had to plug it into my computer and restore it to it's factory settings.
From there, I turned it on, and restored it from iCloud backup. When the phone turned on it had none of my cydia apps on it except cydia!!! I tried to open cydia up and it just blacked out the screen and closed. I couldn't open the app whatsoever. So I tried to re-jailbreak it, which didn't work because the absinthe software I downloaded kept saying that the "device is already jailbroken" and said something about being untethered.
So I wiped the phone clean again, and decided to restore it from an itunes backup that I had done earlier, that only gave me all of the basic apps back, I pretty much only had messages, phone, weather (you get the gist). But when I did that, there was no cydia app, which makes me think it wasn't jailbroken anymore, but I have no apps!
So how do I keep my iCloud backup without having the cydia come back???
I want all my iCloud apps back but not cydia, hoping that I can just re-jailbreak it. How do I back up my iCloud again and EXCLUDE cydia?

Umm, Cydia does not carry over in a backup (it's impossible). You did not restore.

One of my friend had a problem with iPhone, After he jail-broke the iphone using absinthe, there was no problem. However, after he clicked on Cydia to prepare the file system, a lot of applications are disappeared, Including Settings, Mail, Contacts, Message, Camera, etc., Is it major problem or not?

Idk if u have already done this but go to settings>iCloud>storage and backup>mange storage>your iPod, and then turn the things u want to backup on and the things you don't off. Hope it works
