Terminator Salvation. Yes, it is technically third person, but it is the best shooter experience currently. Wait for KillTest though, it will ROCK!!!!
I would say that there isn't a best 1st person shooter, because frankly they are, all pretty crap. If you like shooting games, you can't go wrong with Terminator Salvation (although it is a 3rd person shooter). But if you wait a bit longer, KillTest will come out and that will be awesome.

again duke 3d is beast. the controls are not as bad as everyone claims. just use digital controls and tapshoot... Better hurry up ngmoco august is almost over...
If one disqualifies Doom as an on-rail shooter (not an FPS), I have to agree that Duke Nukem is the best. The game is massive (over 20 hours of play), with great action and humor, but the controls do suck -- though not enough to make it unplayable. I hate the digital sliders and tapshoot, so I just fiddled with the analog settings till I found something that kinda works, especially if you save often.
i wish hill billy was updated with more levels but... i was upset with duke3d at first but i think im content with this set up not the cleanest but it gets the job done
Apart from terminator all the others are poor or ok atempts BUT wait a while for 3 new fps's are gonna be here very soon: NEX, Modern Combat:sandstorm and kill test (NEX will probably soon because it's been submitted to the app store almost a month ago) Almost forgot: DOOM resurrection is by FAR the best! It's just awesome!
Prey was a failure. Duke Nukem is a very full-featured game with lots of content for the price, but lacking controls, and Doom, although shorter, has better controls and beautiful graphics. KillTest will be something different, but ngmoco hasn't failed in making quality games yet. I think Doom or Duke Nukem would be the best.
Doom is the best so far. If you want to wait, by next week (maybe a little longer) gameloft's Modern Combat: Sandstorm is coming out soon, so I'd suggest you wait for that.. Hill Billy has decent controls, but the gameplay sucks. The whole finding the gun, going in a room and waiting for monsters (rabbits) to appear and killing them isn't so good. The plot is horrible too. Waste of 6 bucks. I don't reccomend it. Besides, no blood. Just some green goo. Prey is okay. The controls are a bit iffy, but a lot of elements to make a great FPS are missing. iFPS online is okay as well. The controls take time to get used to. It's only online (with 3 tiny maps and 2 crappy weapons). When I bought it, no one ever played, but now that it's free, people might play now . Never tried Duke, but from what I heard the controls are no good. Therefore, if you're looking for a great experience with lots of extra content, I suggest Doom. Its on sale for 3 bucks. And even if its an on the rails shooter, the game is extremely enjoyable.
