iTunes randomly deletes

Since I got my new Sony Vaio PC it has randomly deleted iTunes every so often. This is due to the music playing files that Sony put on evey Vaio uses the same folder as Apple to put all documents in, so always barges poor iTunes out the way! That means about once a week I have to re-install every song, app, video and photo from an external hard drive. I read that these Sony files can just be deleted to stop the problem, but I don't want to rid them completely in case I ever need them, and cba to put on a CD. Any suggestions?

Change where itunes stores its files? You can do this under the advanced settings.
