Will I lose my in-application saves? In other words, will I lose the save points I am at in different games and highscores I have saved?

Yes you will.
It will reset everything to the way it came but with cydia and/or installer. You would then have to sync everything back on. |

Syncing isn't a big deal though. You just restore it and wait a while. You'll have everything you used to plus Cydia and Installer.
PS: Back up the phone on iTunes before you jailbreak it so when you restore it it will be exactly how it was before you jailbroke it. |

Thats brutal. This means I will lose all my logs in iFitness as well as various games I am progressing through (BaseballSuperstars, Geodefense, Uniwar, ZenBound, Appsniper, Asphalt, Bookworm.) I'd love to jailbreak but I cant lose all the progress I've made in these various apps.

Well,
1. If you're jailbreaking for the first time you don't have to restore so no you won't lose anything. 2. If you backup everything you won't lose any saved data. You just have to restore from that backup. |
